You're probably all long gone by now, but for what it's worth I GOT IT FIGURED OUT. IT'S THE DAMN CPU FAN EXTREME QUIET SETTING IN FAN EXPERT THAT IS CAUSING ALL THE ISSUES. I've been stalking this thread for the last month, ever since I got my Z170 Premium. Like the rest of you I experienced the monitor off but fans and lights on problem on shut down with Ai Suite installed. Problem went away without Ai Suite. I've been trying to diagnose this problem during my spare time to see what is exactly causing the issue since a majority of Asus motherboard owners don't have this problem and Asus claims to not be able to reproduce it.
I noticed once when adjusting fan settings in bios with the qfan auto calibration that the system failed to shut down without Ai suite installed and that the motherboard would occasionally glitch up when trying to make adjustments to the cpu fan of my H90 water cooler radiator. So I tried setting bios to defaults (not run q fan auto calibration) and reinstalled Ai Suite 3, I noticed that it seemed that before I ran optimization that the computer would shut down. After running optimization (including fan expert) I would start running into the failed shut down problems. So I started playing around with the fan expert settings and discovered that if I set the CPU Fan Extreme Quiet Setting to off that the shut down problems stopped. I've been testing this for nearly 5 hours now and it consistently shuts down without a problem. I also tried turning it back on and sure enough it started failing at shut down again, turn it off and problem solved. I am guessing that some fans are not fully compatible with this setting and/or have a problem running at such low rpm's. Somehow this is actually causing some sort of BIOS/Fan Expert hang that prevents shutdown. Personally I plan to order an ultra quiet Noctua Radiator Fan and see if fan expert can run that with the extreme quiet setting on and if not I'll just leave the setting off since that fan is already very quiet. I sincerely hope that this solution is not an isolated case and works equally for you all. At this time I have no idea if this is at all related to the usb port bug.
