I have a Samsung M.2 drive I have attached to a PCI-E voard in a x4 slot. If I get the new Asus PCI-e USB 3.1 board, will it still run at full speed?

I have a 40 lane CPU and two GPU's running at x16. So i'm just wondering if the M.2 card and a USB 3.1 would work together properly?

Yes it'd work together. Occupying M.2 slot won't completely disable the PCIe 3.0 x8_4 slot. It reduced PCIe 3.0 x8_4 slot to x4 because the bandwidth is shared. For more info, see page 3-39

The add-on card will work in x4, x8, and x16 slots

Well that is the thing, it isn't occupying the M.2 slot it is occupying a PCI slot as I stated. I have it attached to a PCI-e card so I can put it under a heat sink.

Right now nothing has been turned down. The GPU slots are going x16 each and the M.2 drive in the fourth PCI-e slot is running at a full x4 so at 32GB/s

I'm wondering if i put the USB 3.1 card in there (while I think it will work) i'm afraid that i'll lose performance on the M.2. I can stand going from x16 to x8 on the gpus but I don't want the m.2 to drop below x4.

The add-on card is x4, and like I say, you can put that card in any x4, x8, x16 slots. You could put the add-on card in the PCIe x4_1 (the black slot)
