Asus GL551 SSD hardrive issues. Why so slow?

Edit: This is a G551JW Laptop. I cant edit the thread title.
My laptop came with 2 hardrives. One 128GB SSD and a 1TB. So the 128SSD hardrive bit the dust so initially I just reformated the 1TB and used it and it was painfully slow. I then decided to replace the 1TB with a Samsung Ultra II 480 GB SSD and while it is faster than the 1TB drive it isnt even close to how fast the 128 SSD was.

Couple things.

1) My laptop just stopped recognizing the 128 SSD however, it still shows in the BIOS. Is this normal?
2) Im guessing the 1TB secondary drive was just a storage drive and was probably a 5400 rpm thus why it was so slow. This sound right?
3) Any ideas why the new Samsung 480 GB SSD seems so slow compared to the original SSD? I mean when the original SSD was working my PC would start up in about 6-8 seconds. The Samsumg is about 30 seconds and the 1TB was about a minute or longer sometimes. Any suggestions on how to speed this up?

Thank you up front for any advice or questions answered

Which SSD failed you? The mSata one? If so, then that's probably why the slow speeds, even on a normal SSD.

Those mSata SSDs are insanely fast. And pricey.

Yes, it was the mSata one that failed. Is it possible to replace it without a lot of headache?
