I think I would try removing your hard driver until you have your SSD up and running. It appears that since you installed window with both drives in your computer it got confused and put part of the boot information on both drives.
Clean your Hard Drive before removing it so that its just blank space no partition
So remove your hard drive put the SSD in Slot 0 if its not there "Not Required" but less confusing.
see if that fixes your boot problem, if not proceed with a Repair install. Or Windows 8 has a built in boot repair I think? what ever you need to repair your boot set up.
Check your boot line up in your BIOS
This

Windows updated. When all is up working and fully updated. Then put your HD back in Set it up the way you want it. Then you can start with your Software/Games installing
