djh90, often such problems are shared among other computers, googling scribblenauts mouse problems comes up with lots of hits:

The setting in windows control panel for bringing a window you hover over to the front had to be disabled.
On Windows 7 it's under:
Control Panel \ Ease Of Access Center \ Make the mouse easier to use.
Scroll down and uncheck 'Activate a window by hovering over it with the mouse'.
This fixed my problem instantly. Not sure if it'll work for everybody, but it's worth a shot. "

Even though you have a trackpad problem it is likely debugged as a mouse issue. There are lots of postings about the problem similar to your description, following through on reading them, and going to the program support site - back to the source of the software is a good place to try for a fix.
