The Asus Backtracker Backup only backs up the Asus OEM recovery partition, which is Windows 8.0. So when you restore from an Asus Backtracker Flash drive it will only recreate the original out of the box Windows 8.0 build on the 2 drives in the internal drive bays. It doesn't back up anything else.
If you want to back up your current configuration, you need a backup program, or an imaging tool. I use Macrium Reflect, and make a backup image to an external drive.
I also use Macrium Reflect to clone from one drive to another, which will also backup the current configuration on one drive to another drive. Like cloning your boot drive to your new SSD.

After cloning, don't erase your original drive until you are sure the new SSD clone is working 🙂
If you keep your original drive intact, you can repartition the new SSD - backup the DATA partition data, delete that partition and the recovery partition and absorb the free space into the C drive.
Like these:
The RAID0 C drive (Disk 1) now has more room, the Samsung Pro 512GB (Disk 0) has the original boot drive partitioning, for example.
