GPU Stuck in x8 ONLY on PCIEX16_1

I've recently updated BIOS to 1302 because GPU was running at x8 in the PCIEX16_1 slot. After update BIOS, GPU-Z and CPU-Z all still show that it runs PCI-E 3.0 @ x8. Running GPU-Z render test or UNIGINE benchmarks doesn't help. It still shows PCI 3.0 @ x8. Clearing CMOS, reseating GPU didn't help. Running BIOS at optimized defaults didn't help. I'm running out of options here. Important to note that I do not have anything else plugged into the PCIEX16_2 or _3 slots.

Here are my specs:

BIOS:1302
OC'ed? No.
Motherboard: Asus ROG MAXIMUS X HERO (WI-FI)
CPU: Intel Core i7-8700K
AIO: Thermaltake RIING 360 RGB
RAM: Trident G. Skill RGB 32GB (4 x 8GB) DDR4-3000
M.2_1 Slot NVMe (Boot): Samsung 960 PRO 512GB M.2-2280
M.2_2 Slot NVMe (Games): Samsung 960 EVO 1TB M.2-2280
SATA_1- Used, WD Black 1TB
SATA_2 - Used, WD Black 1TB
SATA_3 - Used, Toshiba X300 5TB
GPU: EVGA SC2 Hybrid GTX 1080 Ti 11GB
PSU: EVGA SuperNOVA P2 1000W

Try slight pressure on back of GPU toward motherboard and boot computer while maintaining slight pressure. That slight lift starts migrating towards the back of the PCIe slot and may cause X0, X2, X4 and X8. Worth a try! Note: If you have GPUs in SLI you will only get X8. Do you have anything plugged into the PCIEX16_2 slot?

I do not have anything in the PCIEX16_2 slot. When I reseated I made sure that the tag for the port "clicked" to ensure that the card was properly inserted. Still showing x8.

if you are using PCIe riser cable, that might be defected, if you are try to run card straight from the slot

This is also what I found :

"Are your 6 + 2 pin PCI E power cables properly connected to the VGA ports of your EVGA power supply? VGA1 and VGA2? try on VGA 3 and 4. I have a friend who had the same worries and by swapping his cables he found the PCI E X16."

I would also recommend to take the BIOS out of the question. Download multiple BIOS settings from ASUS webpage and try to load those, maybe that helps.

Not using a riser.
Just swapped VGA1&2 for VGA 3&4 and the problem is still there.
At this point, I think its the motherboard that needs to be RMA'd......

I have no clue what else to do.

If you have nothing else populated you should be able to get X16.
All the drives go down the DMI bus.
Sounds like either something in the system agent peg port config is off. May not be the MOBO but the GPU. How does your card stack up against similar systems in 3D marks, not comparing to those running LN2 of course.
FWIW a 1080Ti doesnt saturate X8 anyhow. X16 wont gain anything. The 2080Ti was the first card to actually saturate X8 and gaining a little, like 6% with it at X16.

I will double-check the PEG Port Config. not sure what exactly is off and how it affects the link speed but will check and research some more. Thanks for that tip.
The GPU card itself runs fine at x8, the problem is that the link speed on this board is halved for some reason and I am not sure why. For example, when the GPU is in the first slot the second slot only runs at x4, but should be at x8.....Any ideas?

No way to change the PEG Port Link Speed stuck in PCIEX16_1 - x8 and PCIEX16_2 x4, only dropdown menus that can be changed are Auto, Gen1, Gen2, Gen3. Ive tried all possible combinations. Does not make a difference.
