No video on second boot and/or if idles for too long

o video on boot *sometimes* Rampage IV formula and EVGA GTX 680 Signature SC+
My computer will only boot with video on the first boot of the day and only if the power supply has been switched off overnight. If it idles for a long time it will also BSOD and the GPU fan will max out(not an overheating problem i've checked)

When turned on otherwise the following happen:
-my monitor will have a yellow light instead of a blue one
-the graphics card is not detected on my motherboards led(next to PCI bus lane switches)(rampage IV formula)
-the motherboard VGA error LED is on
-the fan spins at 100% then either stops entirely or slows down to normal speed
-on my motherboards debug LEDs the error code AE(Legacy boot event) is displayed or windows boots and the start-up sound can be heard through headset

What I have tried/know so far:
-will boot with video if reset or turned on and off X amount of times
-memory is fine(ran memtest)
-the card has been turned down to GEN 2(possible X79 issue)
-my cpu and ram OCs have nothing to do with this as far as I know
-system can go to 100% load and play intensive games fine without any issues or overheats(100% cpu load temp is 40-46)
-have somewhat checked all cable connections
-have tried re-seating the card
-updated MB bios
-updated GPU drivers

System Specs:
CPU: i7 3820 LGA 2011 @4200mhz
Ram: Corsair Vengence 16gb 4x4gb X.M.P. @1600mhz
Motherboad: Asus Rampage IV Formula
GPU: EVGA GTX 680 Signature Superclocked+
PSU: Corsair 860w 860i

Have you tried a different video card and/or monitor?

it and its screws fit in fine but the covers for the dvi ports have issues being put on and off i might try loosening the screws and moving the mb into a better position.

Hmmm I wouldn't be so sure about the OC not affecting this....how are you OCing...changing BCLK or STRAP will directly affect PCIe. If the OC is only just stable maybe the PCIe is dropping out...... If I were you I would clear CMOS and run stock and clean the drivers out completely in safe mode with Driver Fusion and then reinstall.

You could also try a new SATA cable for the OS SSD....

My oc is just a simple multiplyer oc so i am not changing the strap or bclk
The ram oc is xmp
I have tried running stock and clearing cmos about 3 times and have clean installed nvidia drivers many times
I have also tried disconnecting all sata devices with no result

Should i try cleaning all my system drivers?

OK so you've been doing all the correct stuff.

Have you tried to get EVGA Presicion X and downclock the card to see if it is stable at lower clocks. Maybe the card factory OC is not stable? Have you checked to see if there a BIOS update for the card.

Otherwise, you could you try running basic system with only one stick of RAM...

Also a question...when you installed the OS was this at stock settings or stock CPU + XMP or OCd? Myself I'd be tempted to try a fresh OS install... installing with only one stick of RAM....just to eliminate some driver or OS corruption. Otherwise the hardware will have to be looked at...

Do you have another PSU you could test to see if the behavior is the same?

The factory oc is fine I have played bf3 on ultra countless times and ran many gpu stress testers like unigine valley bench
There are no bios updates(i have talked with evga)
I tried running one stick with no results
The system was not oc when I installed windows
My psu if fine as far as i know(i pressed the test button on it and have checked for increases and decreases on the voltage of the 12v rail and it was rock hard 12v

I have considered a fresh windows install but do not want to lose program and applications. Is there a program/way to re-install only the important windows files

Well you can do a repair install of windows but this looks for windows system file errors and doesn't really cure any registry troubles from third party stuff....etc. so it's not a clean install substitute I don't think.

However the PCIe slot light going out and the card ramping up to 100% does suggest the slot is losing power while the card remains powered and kind of points to board malfunction if as you say everything else checks out.
