R3E MOBO: boot freezes just before "Windows starting"

After installing OCZ Vector as new boot drive, system will only boot with 5 of the 6 SATA 3 ports used. Drive configuration is as follows:
1 SATA 6: OCZ Vector 500GB
2 SATA 6: OCZ Vertex 3 MI 120GB
PCIE X4: OCZ Hybrid Drive 1TB Toshiba + 1GB Flash
1 SATA 3: Seagate 3TB
2 SATA 3: Seagate 2TB
3 SATA 3: Seagate 1.5TB
4 SATA 3: WD Velociraptor 300GB
5 SATA 3: Optical Drive
6 SATA 3: Optical Drive

SATA 3 HDDrives are in Hot-Swap bays. If I remove any one of them, the system boots fine.
I have the latest BIOS and the recommended stepped down version of the IRST.
ANY IDEAS?

Try to disabled did not use the device from the bios manual for test it again!
(EX:Lan,IEEE1394 or JMicron sata devices...)

Thank You Sukara. I am not sure I understand what you are Saying. All drives show up properly in the BIOS.

Yeah the Corsair 800D hotswap cages are known to be probelmmatic. Are you using 800D cages?

H-Weed, Yes, I am using the 800D cages (I have had to replace the Upgrade connector Panel that the 4 drives plug into twice). . But MOST IMPORTANTLY, I think I decoded Sukara's message. I went into the Bios and Switched the AHCI status of the SATA port with the 3TB drive to "Not Present" and now the system boots fine and Windows recognizes ALL the drives!! Go figure. I wonder why this works???

That is a very good question about why it works and one I can not answer. I will see if I can find out for you.

Interesting read but I had the issue before i put the 3TB drive in,
