Says something like VGA card , also it listed a second thing Intel HD Graphics family something. doesn't list 8800GT at all. I am now using the main slot.

Remove power from the board, clear CMOS and remove the GPU in the first PEG slot. Connect your monitor to display out from the 8800GT in the second PEG slot and see if it POSTs. If it does not, put the card you have in the first slot into the second and see if that POSTs in that location.

If that's the case this isn't an issue with the board but your OS install. The hardware is available for use. Reinstall the OS with a single GPU inserted in the second PCIe slot (leave the first PCIe slot empty).

So I can only use the second slot in Crossfire/sli?

There is something wrong with the card or the OS. I assume you have two 8800GTs yes? The reason I am suggesting you reinstall the OS with a card in the second slot only is to see if the OS will let you install the drivers if you do this. I am also assuming you have run the driver installation on you current install and the drivers never found the card (opening post explanation is too brief in details to decipher everything you have already done).
