Personally, I always save the BIOS update file unzipped to a HDD, boot into the BIOS, then use the EZ-Flash 3 utility to flash the new BIOS. Once it's flashed, your PC will reboot, perhaps power off/on a couple of times, and you should be brought to a screen stating that you need to enter your settings using the F1 key. Go into your BIOS settings and re-configure them from scratch.
If you're using Bitlocker drive encryption in Windows 10, make sure you head into the Windows control panel and SUSPEND Bitlocker before proceeding with a BIOS flash, or you'll be required to go through Bitlocker recovery in order to boot back into Windows. It's happened to me a couple of times because I simply forgot to suspend Bitlocker. Fortunately I backup my recovery keys in multiple places in the event that happens.
